How do I connect two people already on the tree.

(If someone marries a relative, how do I connect the spouse to the spouse's parent, who is already on the tree elsehwere? Such as if a man marries a cousin and her mother, his aunt, is already on the tree?)

I think you'll want to delete the spouse who is already in the tree (from where you added them as a partner, not from their original position in the tree). Then click on the person who is married to someone who is already in the tree, click on the "Add partner/ex" button, then "Partner with someone already in tree".
